Since upgrading my Office 365 to 2016, I no longer have the option to choose automatic double-sided printing in Word, rather the only duplex option is for manual double-sided printing. My computer is running Windows 10. My printer (Canon iR-ADV C5240) has the most current driver installed and supports duplex printing. just tried it out and it works for me (I'm using New Macbook 2015 with El Capitan and Office 365), you may try :
Go to System Preferences -> Printers and Scanners -> Choose your Printer -> Settings -> Options -> Tick the Duplexer
To print on PDF : File -> Print -> under Orientation change the 'Preview' to Layout -> Two Sided button will appear then change to Long Edge-Binding then Print
To print on Word : File -> Print -> Change 'copies and pages' to Layout -> Two Sided button will appear then change to Long Edge-Binding then Print

In Word, do the following:
Click the File tab.
Click Print.
Under Settings, click Print One Sided, and then click Manually Print on Both Sides.
When you print, Word will prompt you to turn over the stack to feed the pages into the printer again.
Note: When you print with the manual duplex option, you might want to run a test to determine the correct way to reload the pages for the printer you’re using.

Click the File tab.
Click Print.
Under Settings, click Print All Pages. Near the bottom of the gallery, click Only Print Odd Pages.
Click the Print button at the top of the gallery.
After the odd pages are printed, flip the stack of pages over, and then under Settings, click Print All Pages. At the bottom of the gallery, click Only Print Even Pages.
